The RNA molecules form the secondary structure, e.g., stem loop formed when the RNA strands fold back on themselves.

To predict the secondary structure of the RNA is important. The identification of the secondary structure of the RNA helps to understand which regions of sequence are accessible for interacting with proteins. Somesophisticated tools and techniques are used to determine the secondary structure of the RNA.
